No you can lock the car as normal. Cable is thin enough that the boot seal shapes round it without damaging the cable or the boot seal.
So just close your boot and use the fob to lock as normal.

The mechanical boot opening using key inserted in lock works even with flat battery. On my car at leastClose my boot without issue and always leave it unlocked anyway. Just in case there was a battery failure.
When is a boot not a boot, when it’s ajar! Anyway, the boot seal will adapt and absorb the cable, unless it’s very thick.
